Just a quick survey:

Where do you keep each nation's army/fleet units when playing? It seems kind of silly to keep them in front of a player, as control of countries changes hands fairly often (at least in my experience).

Do you place them on the colored boxes around the map? If so, where do you keep the bonds or treasury?

Leave them in their bags. Leave the bag near the player currently controlling that country. If possession changes, hand them the bag. Pretty simple.

We keep them near the colored box for each country.

I use plastic bowls from Ikea, one per country (there's a set of 6 in the proper colours available for ~$1.50). I don't bother using the controller flags. The currently controlling player simply takes the appropriate bowl.
