Ran into a situation where one of the players called the guards. It was obvious who he was going to call guards against (let's say green). And, knowing that he was going to be correctly identified if the accuser was allowed to proceed, green called guards as well, though not immediately. The lead assassin chose green over the initial accuser. And green took a stab in the dark and identified the correct assassin.

This left the original accuser feeling cheated and dissatisfied with the mechanics of the game. It was clear that that green had no real clue who his pursuer was and was just making a last ditch effort to scrounge some points. The lead assassin obviously picked him because he was less sure to pick the correct pursuer.

Is this how the game is supposed to work?
Would it be better if there were a system in place whereby everybody would simultaneously reveal whether they were calling guards for that round or not? We house-ruled this for the rest of the game, having everyone close their eyes and raise hands if they were calling guards. But this did disrupt the flow of the game a little bit.

No, that is not how the game should work.

The player that Calls Guards FIRST is the player gets to Call Guards and guess his Pursuer. The only time the Lead Assassin chooses which player gets to a Call Guards is when one or more player yells "Guards" at exactly the same time and it is not clear which player was first.

Note:
The Lead Assassin was added when the rule book was written. I always played that IF two or more players Called Guards at the exact moment. All the players determined who Called Guards first. If the players as a group could not determine which player Called Guards first. Randomly decide with a die roll or rock-paper-scissors.
I never had a problem in play testing determining who Called Guards first.
