Playing the historical scenario, the allies start with -7 vp. However were a bit confused: Antwerp and Neufchâtel and Luxemberg City all indicate that they are worth 5 vp each to the Allies

Since the scenario starts with neutrality of Belguim and Luxemberg violated, are those 15 vp already factored into the Allied score? If the Germans take them, does the Allied score go down another 15 pts to -22 vp?

Pretty important but there's nothing in the rulebook about that we can see.

Seems like it to me.

What often happens in game design is the Victory Points get assigned to things and then the starting VP is set as the final step of adjustment.

Though a late answer, this has been clarified by Ted Raicer. This actually is in the rules under 4.1 at the end of the second paragraph where it states:

'The German Player begins the game with 0 (zero) VP; the Allied player begins with -7 (negative seven) VP. (These totals will have to be adjusted if any neutrals are violated.)'

This is the base VP setup. From this, you then add or subtract VP to each side depending on which Neutrals have been violated by Germany at the start. So in the historical scenario, the Germans still start with 0 VP, and the Allies start with 13 VP; 20VP for the cities in Luxembourg and Belgium, and -7VP for the starting situation in regards to Plan XVII. Note that in all probability, the Allies will lose 5VP immediately as the German player will no doubt set up units in Luxembourg City and thus start play with 8VP.
