I'm mostly looking for a Euro style game that plays quickly but any good thinky game for three would be a welcome suggestion.

Here are a few you could easily play in 45 minutes or less:
I usually play with 3 players, and these work great.

Alhambra and Ticket to Ride: Nordic Countries are two of my favourite games with three players.
Also it's been a while since I played it, but Portobello Market was quite good with 3 too.

Pocket Imperium- Highly Under rated, but started out as a 3P game, really smart for a small game, plays in 45 min and good depth! Check out Rhado's run through....

I think a lot of the games suggested are closer to an hour so if it really must be 45 minutes:

Karuba
Arboretum
biblios
roll for the galaxy (probably not first few games though)
splendour
cacao

So many more games if you can stretch to an hour though.

The games I'm looking at now are Istanbul , Isle of Skye: From Chieftain to King and Quadropolis . Does anyone know how long a three player game of these actually takes?

isle of skye is def under an hour with 3 players.

Istanbul probably could be done in an hour once evryone knows whats going on and their isn't too much AP.

Edit: Glen More would be a good fit also.

Carcassonne with Carcassonne: Expansion 2 – Traders & Builders (this expansion makes it more like a Euro)

IMO:
-1 Isle of Skye (boring)
-1 Quadropolis (forgettable)
-1 Clans (boring and dated)
-1 Smash Up

San Marco is a great suggestion. It may be the best 3 player Euro ever. I do think it is closer to 60 minutes or a little more though.

A good three player card strategy game is Trieste...it only plays three players and takes about 1/2 hr. Very asymmetrical...
