It says in the rules that after playing the mud fight card, the stone will be scored after the fourth card on each side instead of the third. Does that mean that four of a kind is better than three of a kind, but still worse than a straight flush?

Well, with the mud card, three of a kind is not enough to even claim the flag since it needs 4 cards. So, if you are thinking 3 of a kind and a kicker, that will only count as the lowest formation (sum of cards) in this case. With mud, a 4 card straight flush is the highest, followed by 4 of a kind, followed by a 4 card flush, followed by a 4 card straight.
