What kind of game are you looking for from a theme/mechanics point of view?

Patchwork is a great little two player game, don't let the theme put you off.

We also enjoy Tides of Time but reviews seem to recommend it's sequel Tides of Madness more highly.

Raptor looks great but I haven't played it yet.

Also Mr. Jack , Mr. Jack Pocket and Onitama are all excellent two player only games.

It's fine. One of you is the spymaster and hints for one color. Then after the turn is over, he covers one of the opponent color's cards. Your score is dependent on how many cards of the opponent were covered, the less the better.

I'd say Targi.

Greed has been a big hit with me and my wife. As a bonus, it's not just 2-player but works for 2-5.

Advanced Search (top of the page), set # of players range to 2-2.

+1 for Patchwork. I had a chance to play a few 2 player games of Mystic Vale this past weekend and really enjoyed it.

Le Fantôme de l'Opéra

2 players (competitive)
Easy rules
Low price
Quick setup and breakdown
E Deduction, variable character powers

Escape: The Curse of the Temple

1-5 players (cooperative)
Very easy rules
Nice components
Different kind of game (exactly 10 minutes of hectic but funny madness using a soundtrack)
E Real-time, dice rolling, exploration

Onitama

2 players (competitive)
Very easy rules
Nice components
Quick setup and breakdown
Additional cards for more replay value
Low price
E Grid movement, variable character powers

Splendor

2-4 players (competitive)
Very easy rules
Nice components (poker chips)
Can be used as a gateway and family game
Low price
E Set collecting, engine building

Targi and San Juan (second edition) are more in the 45-60 minute category, but fantastic 2-player games.

Well, there is this geeklist:

Best With Two

There is another one, that does this for all player counts. It is pretty encyclopedic and amazing. But I can't find it at the moment. I am sure a few minutes of searching would turn it up.

45 minutes or less is tricky.

Kingdom Builder is our current favorite two player "filler". It takes almost as long to set up as play--10 minute setup, 15 minute playtime.

Other quick two player games we play when waiting on a third are:

Battle Line aka Schotten Totten
and
Niya

Thought I'd bring up one that doesn't get mentioned too often:

Odin's Ravens (second edition)

It might not be exactly what you are looking for, but if you like traditional card games, I strongly recommend Cribbage. It's got plenty of strategy and is best played with 2 people. If you are an experienced player, a game can easily be played in 10 minutes or so. I probably play 10 - 15 games of Cribbage every week.

If that's not your thing than you could always play good ol' Carcassonne. My girlfriend and I play this 2 player all the time and it can be very relaxing.

Because I know no one else will mention it, Theseus: The Dark Orbit plays 4 but is known to be best at 2. devil

That game is so fun for two players. The components are great, and the gameplay is fast and fun.

Puzzle Strike (Third Edition) and Puzzle Strike Shadows: Asymmetrical, interactive deck builder that is best with 2, so much so that I won't play at other player counts.

Citadels with 2 can go pretty quick. It is actually my preferred player count, followed by 3 and 4 players.

There are a bunch that go longer.

The Ravens of Thri Sahashri is a co-op where one person tries to give clues to the other, better suited for 2 than Hanabi in my opinion.

Sylvion can go pretty quick if both players know what they are doing. Can be played 1 or 2 players.

Never played it, but BGG says 45-90 minutes. Is it that much less with just 2 players ?

We love to play Trains with two, especially with the Trains: Gen Con 2014 maps which are designed for two (Texas and Saitama), to be found at the publishers website. I had them printed on heavy paper and that works excellent. It's compared to Dominion, with a board.
There's a german edition by Pegasus which is very cheap to get.

Other recommendations to play within 45 minutes:
Agricola: All Creatures Big and Small with expansion #1
Keltis with Keltis: Neue Wege, Neue Ziele (will be rereleased together)
Saint Petersburg
Thurn and Taxis

Cribbage. It has endless replayability, and a game takes less than 30 minutes usually.

Traders of Osaka is a great game for 2p. It's mechanically simple, but there are a lot of decisions packed into that little box.

Also +1 Splendor.
