Question 1: At anytime in the 1941 version can ships attack land unit that are on land (opposed to being carried in transports)?

Question 2: When it all boils down it seems to me that the purpose of sea units is to use your transports to get land units to areas you want them to battle, and all the warships are there to protect your transports and to destroy enemy transports. Do they serve any other purpose?

Don't forget about aircraft carriers. They allow you to land fighters in sea zones and can carry them between different sea zones, which significantly increases your options for fighter deployment and allows you to defend sea units, such as transports, with your fighters.
