There is a card that increases your economy by the number of cities "On Mars." We are not sure we played it right, since we thought the cities on the two moons did not count as "On Mars." Should we have included those two cities as part of the city count for increasing the economy or not? Thanks again for your help in advance.

You thought right: Phobos and Ganymede are exactly the two cities which are NOT "on Mars".

Note that there are cards that say "on Mars" and cards that say "in play". The presence of these two phrases suggests that it is deliberate: all cities on the board are in play, only cities placed on the planet Mars are on Mars.
