The rules state that cities pay for their Condotierri gold equal to city status, and place gold on player's home city.

Let's say I start a war between Rome (attacker) and Naples (defender). Their respective status is 5 and 7. My home city is Mantua. If I win the condotierri auction for Rome, does the 5 gold that is placed on Mantua come from the "bank" or do I pay for it?

The gold earned from representing a city-state in war is paid from the bank. Look at it like you're earning money for performing a service on behalf of the city - you spend influence to become the condotierre, you should get something in return (whether you win or lose).
