Do what you can, with what you've got, where you are.

On the Nisei Mk II card, what does the last part - "Hosted Agenda Counter: End the Run" - mean?

It is a typical paid ability (in format cost:effect) and could be read as: discard a hosted agenda counter to end the run.

In other words - when you score Nisei Mk II you put a counter on it. You can later use it once to end the run.

Quote:
Hosted Agenda Counter: End the Run
is a so called Paid Ability. It means you, as a corp, can hand in the agenda token to end a run.

Another example is Datasucker (Anarch runner card). It says:
Quote:
Hosted virus counter: Rezzed piece of ice currently being encountered has -1 strength until the end of the encounter.

So you can hand in a virus counter on Datasucker to lower the strength of the ice you're encountering by 1.

Agree with all of the above. Remember that agenda counters can be spent during a paid ability window. Specifically, you could (and perhaps should) permit a Runner to spend the credits to pass multiple layers of ICE on your server only to end the run with a Nisei counter (step 4.3 of the run diagram). This would be part of a taxing strategy.

Gloating is optional.
