Two mechs are on the red side of the boss. Yellow is rolled. What happens?

The boss can push players, players can't push the boss.

It says "Roll the Rune Die to select a player"

Then "Move the mech belonging to that player to the nearest adjacent space"

We are playing 2 player, there is no one on the yellow side of the table. Also, does this pull a mech in and destroy mini s inbetween the mech and the boss as it pulls it together?

Keep rolling until you do choose a colour that represents a player. You could also just roll the number die and go on evens or odds with two players (clearly this doesn't work for 4).

The rule that covers this is in the Crystal Compass section on page 4:

Any Mech movement that moves it into a Minion's space will kill the Minion and you do count it on the tracker too.

We just assign 2 colours to each of us. 1 roll and we know who the target is.

Additional question regarding "Get Over Here". If the selected mech is on the diagonal from the boss and there are two equal distance adjacent spaces open next to the boss, how do the players determine which space the mech should go to?

Do the players pick from the equal distance options? Do the players follow a rune direction preference like the minions do (prefer moving Blue\Green direction first)?

In situations like that, it's usually the players' choice. If there's a dispute between players, the First Player decides.

The card states "move'. Does that mean that the minions you move over are stomped?

It used to be that way, but as it turned out, that approach would cause all kinds of difficulties with rune gates and other obstacles. Here's the official ruling:
