Restless Bones: The sunken ship rises from the waves to terrorize the closest ship to the space marked with this sticker. It rolls 6 dice.

How are ties broken? Our sticker is in the second column, so all ships in home harbors are tied.
If two ships belonging to the same player are in the same space, does the player choose which ship is attacked?
Does the second ship add +1 die as a support ship?

This question has been asked close to a dozen times. Please search the forums or check the FAQ page. Google the question with "BGG" in the future just in case.

The answer is pretty easy, all ties are broken by lowest title getting the most advantageous outcome. Highest title gets the worst outcome.

As for the other part. It act just like it says.

It is a raid. The ship raid rules say the defender chooses his own flagship to be attacked and either it's sail or raid value as its garrison. Support ships and territory control contribute 1 point to the garrison.

The previous answer is wrong.

Restless Bones is NOT a raid. It simply rolls the dice and the target ship takes damage. No modifiers to the dice pool are possible. If one player has both ships equidistant we would let that player pick which one is the target.
