To some people the thing that defines a cupcake is if it has icing ("frosting", if you prefer that term) on top.

For me, it is the amount of sugar in the batter. Bran muffins tend to have less sugar than any other of the "so-called" muffins out there.
I generally, therefore, call anything other than than "bran" a cupcake.

It's not so much about the flavors or even the ingredients than it is the process in which each is made. An explanation from Spoon University:

"The mixing process and the consistency of the batter differentiates cupcakes and muffins. Cupcakes are made by creaming the butter and sugar together to create a smooth, fluffy batter. Cupcake batter is beaten significantly longer than muffin batter; this creates a uniformness of air bubbles throughout the cupcake. Muffin batter, on the other hand, is beaten briefly and remains relatively lumpy. This makes for a more dense baked good."

QFT
There are several different ways of mixing batters. Muffins are mixed using the muffin method.
Carrot cake is mixed using the muffin method, so carrot cake is really a giant muffin.
Cheesecake isn't really cake either, it's a pie.
