I am hoping to get this played thanksgiving weekend. I have a question resolving this final attack.

Let's say yellow and red are on a planet with red having six science cubes and yellow with 4 cubes. Red has more dudes.

So with the galactic war do I throw in all six red cubes and the eight black cubes. After each pull of 3 cubes do I reset the bag to six and eight cubes respectively? Or do I just keep pulling using the original amount until they are either an eliminated side or no cubes? And if there are no cubes but still red sides throw them all back in.

Correct. And the Sentinels fight that player to the death. If that player is eliminated, the Sentinels next fight whichever player is now in majority control of that planet. And so on.

PS. Make sure you tell players to either prepare for the GW, or prepare to get squashed by the Sentinels if in control of planets. It's a perfectly viable strategy to only send enough guys to the planets to get VP in Epochs I and II, and don't invest too heavily in trying to survive the GW. But you'd better get points elsewhere like: the Senate, Tech, Economy and Covert Missions.
