When raiding another ship (ship to ship combat), are dice ever lost due to enmity if not on a province's home space?

Just making sure I got it right. If you successfully raid a ship, you place enmity in the 'at war' section of that player's playmat (unless you had enough enmity of theirs in your own at war section of your playmat to remove first)

If at the end of the game that enmity is not removed after the end game removing-enmity rolls, it goes on that province's home space, but is only detrimental to you when raiding on that province's home space.

This question has been asked and answered in a number of places INCLUDING the FAQ forum post.

Nonetheless I will answer you. Permanent province enmity AND at war enmity apply EVERYWHERE. The only difference is that At-war enmity gives a bonus to offense, permanent enmity is defense-only.

There's been quite a lot of clarification on enmity, but to address your comments, enmity is global and protects everything you control. That means that enmity tokens or stickers on anything you control protects your ships, your province, and (Box 2 spoiler)
