It's always a tough call as there is a need to 1) paint the best we can, including color choices and 2) make the product easily playable. In my opinion, point #2 trumps point #1, as we are painting game pieces, not pieces to be displayed on their own. But this is my own opinion.
I hope my answer was on point. If not, please excuse my intrusion.
In any event, your work is your own, so do what makes YOU happy!

I painted the bases of the Dwarves/Men the same color (light blue), but different from the Elves (green). Matches the recruitment tokens and shows they're considered together. The painting of the sculpts made it easy enough to tell the various units apart.

But Michael is right- do what makes you feel best!
