What are the differences between buying the combined Kickstarter box vs the individual expansion boxes?
On Amazon (With Provided Links as Reference):
Kickstarter Box $24.99
Total Investment of $24.99
Hostile Intent $7.79

Total Investment of $17.78
It looks like a better deal to buy them separately. Does the Kickstarter box come with any additional perks that might be worth the near $10 difference in price?

Yes, it has additional modules, but they are available retail in The Resistance: The Plot Thickens.
Extra modules are:
Rogue module - two roles who have their own will condition. There is an error one of the Kickstarter cards (it says "May play rogue support". support should success)
Sergeant module - Excalibur (from Avalon promos). Allows a player to switch someone's mission cards (success/fail).
There are some art differences between KS edition and the latest retail editions too (I think first retail editions had identical artwork to the KS edition).
