So, do you have to give the owner of a Colony Reputation to buy goods from the Island the Colony is on, or to Explore the Colony?

The colony is a seperate region from the rest of the island, and the rest of the island is still "neutral". You *can* spend a reputation (if the owner agrees) to make use of any special powers the colony has, including structures built there.

yes and no. He has a bonus in defending his ships on the whole space, but resources produced there belong to the natives. Which might even resent the colony being there, ie permanent enmity.

The island and the colony are independent regions. The owner of the colony has some influence on the island (he can stealrequisition stuff from the natives for free each winter, and can interfere with other factions raids), but does NOT control anything beyond the borders of his colony card. It's important to note that the rest of the island still uses it's own enmity in raids, not the governor's, for example (only the colony uses the governor's enmity). And the governor can still raid the island (with his island enmity still counting against him), which generates special bonus enmity! I guess there's a limit to how much the natives will let the governor get away with...

On rereading the rules...

Per rule 4, the Governor does control the space the colony is in, but it is not stated that the Governor controls the island within the space, which is a separate region to the colony. And looking at the rules for Reputation, you only spend it in regions you don't control, not spaces.
