I was looking through all of the sets for this system and I was just wondering if they are all backwards compatible. For example, some sets use cards and some don't, so is it possible to use the cards from Serpents of the Seas in a game of Flying Colors for example or are they more or less each their own self-contained game?

The cards are for ship-to-ship dueling, a gameplay introduced in Serpents of the Sea. They are backwards compatible. The cards will let you "duel" ships from any of the games and larger hypothetical engagements can still be played out across all the expansions without the cards.

Everything is backwards and cross-compatible. You can pit the Russian Imperial navy against the fledgling American navy if you want to ... with the cards!
