How about a faction that starts WITHOUT own faction action-cards but with 70 extra scrap. They could use this extra scrap to buy 7 bronze system upgrades.
That way you would have an extremely customized ship.
I would recommend not to allow higher tier systems. That way you could have a ship with only 3 gold systems that can be played over and over again...
Maybe you could say "slots may be used for any system type but only bronze or silver systems allowed"?

(or allow higher tier systems but limit the card drawing/playing?)

Or how about a faction that can REMOVE cards from the action deck?
They can make themselves and/or allies much more efficient. eg. remove the 1 damage cards so the chances on the 3 damage cards become higher.
If the ability can be used only once per trip or region, I don't think it can be misused...

After all you can reroute relais to increase power to better systems on a ship...

Most propably you would get superior ship because you can include only good and usefull cards in your deck. 10 upgrade deck is always better that 10 normal + 10 upgrades, because the normal cards dilute the good cards.
It means that the customiseable ship has to be otherwice much worse so that it would be balanced with others. Only one crew? No ship spesific special action, very few hulls 2 max?
