Guys, I don't believe cards can end up in the hero or villain decks from the base game... but what about other expansions? I have a few and don't recall, and I especially don't know about all of them!
Thanks in advance!

There are schemes that put heroes in the villain deck. There are also villains that become heroes after you defeat them.

Yeah, they sure can. There are schemes that put henchmen in the hero deck,, or heroes and masterminds in the villain deck. Also, playing Professor X can let you defeat villains and use them as heroes. Oh, and some villains (and one mastermind tactic) can be gained as heroes after you defeat them in the same way. So yes, mixing is possible and should be considered when you buy a bunch of colored sleeves.

There are also some Bystanders, that can end up in the hero deck.

Because of all above reasons, I decided to have everything but Schemes in protectors of the same color

Except starting with X-Men*, Masterminds are double-sided with their Epic version on the back.

*At least so far that is the case with X-Men and Spider-Man: Homecoming.
