For 2 player setup, the rule for special markers state that two sets of light and dark grey actions are returned to the box. Does this mean there’s only one set of each available for setup? If so, the predetermined setup doesn’t make sense, there are instances of 2 of the same tile. I’m presuming the 2 sets removed is a typo?

Indeed, the setup is meant to avoid identical strategies for all players. It is not possible that all players have the same collection of tiles. Thus, all tiles and markers are limited to player count minus 1. As a result, in a two player game there is only one single marker per type.

The predetermined setup proposal is not correct as it shows two identical markers in the proposal for a two player game. The predetermined setup breakes the rule to make it easier to start the first game. To comply with the regular rules, the production marker should be exchanged with the machinery in light grey respectively distribution in dark grey.
