Doesn’t this mean that inevitably, players would concentrate on placing 3 domination markers in the town sector in which their cult site marker is situated?

I assume each player will place his cult site marker on a vacant town sector in a 4 player game.

Does this stilt the initial phase of every game?

Possibly, although I rather doubt it. It is not my initial strategy anyway.

The game encourages players to confront a players dominance plan if only
to reduce the placed dominance tokens from 2 to 1 from a successful terror.

Also, even if you get three domination markers on your sector, they can be
replaced when another player does a successful terror attack later.

In a 4 player game,A B C D, if A tries to interfere with B, both might end up with nothing gained in their sectors.
Whereas C and D will get 2 domination markers soon in their sector if they mind their own business and dominate their sectors.

I am sure that’s how some groups will play it....each trying to get 2/3 domination markers in their sector and THEN looking to expand elsewhere.

Am I missing something?

There's absolutely a delicate between being the one who fights against another cultist's faction and losing both cards from your hands as well as Attack tokens and you earning the Domination token.
