At the end of our round we flipped the agenda card to reveal a shield symbol which activates The Institute enemies in our game.... How do we keep track of the fact these enemies are activated now? Other enemies are flipped to signify activation but the faction pieces are the same on both sides??

Think you are playing it wrong. You don't flip an enemy after you activate them. Usually the enemies are only flipped to their inactive side if they have a retreat icon or when they are placed in play after killing an enemy of the same type.

When you kill a faction enemy, it is not replaced immediately by another token. If a faction enemy would ever become inactive, it's discarded instead.

Faction enemy tokens on the board are always "active" and activating them simply means they move toward the closest non-loyal survivor.

As mentioned, faction enemies are never inactive, because the two things that would cause them to be inactive (spawning after one is killed, and retreat) are not on any faction enemies. They are only spawned by quests, and they are always spawned active (like the enemies on a newly explored tile).
