If I recall correctly, the unfit commander continues to be usable (with negative modifiers as you noted) but cannot be chosen for a new mission until no longer unfit.

Page 9 under the heading of STRESS

If a Commander becomes Unfit during a battle, treat the
Unit as being Slow and it suffers a -2 to its Attack rolls.

Page 10 under the heading of ASSIGN UNITS

You may not assign Unfit or Wounded Commanders to a
Battle.
