We don't like how you only get to choose cards from certain sets every time you play. Our play group set this method up as a way to use every card in our collection (which includes every expansion so far with the exception of the Rivals).

We take all the hero cards and shuffle them together, each game we also shuffle in 2 crisis cards. We then have a hero line-up of 3 cards. We do the same thing with the villains deck.

The artifacts get their own deck as do the super-powers though we only put 1 crisis in each of these decks and a line up of 2 cards each. The locations have their own deck with a single crisis and a single card in its line up.

Each deck has its own line-up and each has its own destroyed pile. There are 11 cards face up in the line-ups (3 heroes, 3 villains, 2 artifacts, 2 superpowers, and 1 location).

Set up the super-villain deck with 20 villains/heroes in it.

We take all the oversized super her cards and shuffle them together. Everyone is dealt 5 heroes and chooses 1 to start with discarding the rest.

When a card mentions a line-up you choose which of the 5 line-ups to affect (which means Wonder Woman can take 3 villains in a single turn making her quite powerful).

When a crisis hits you add a single card to the line-up every turn. The first turn it is a hero card, the next turn a villain, and so forth down each deck. Once a crisis is completed each player is dealt another oversized hero to join their team.

The game is played as normal from there out. We like this because 2 of our players are not serious gamers so they don't think on the best strategies. Playing with them makes us actual gamers think harder as they are constantly interrupting our strategies.

It's a fun variant and can make some cards more powerful and some weaker, though we did have someone win with Hal Jordan and 5 power rings once.

Pick up DC Comics Deck-Building Game: Multiverse Box as it mixes everything as per each scenario so no two games will be the same or with the same set.
You will still start with a main set but the others will come out.
