It seems that planes can fly through the Direct Fire zone of Flak without getting hit. This makes Direct Fire even more distinct from Barrage Fire which has the ability to establish a Flak Zone (14.2.2), which is something that Direct Fire does not seem to have. At least, I cannot find anything in 14.2.4 that suggests a Flak unit firing in Direct Fire mode can hit a target in anything except the square in which it finished its movement.

We found this a bit weird, especially because it means a bomber can do its bomb run without getting subjected to a Flak attack so long as it finishes its movement outside the Direct Fire zone.

If this is the case, then I suppose the lesson is that if you are given the choice you should concentrate your ground units in one square because the problem is exacerbated by having Light Flak in a different square from the target.
