From what I'm able to tell, it's not possible for the heroes to be defeated - they can just have all energy cubes in their wounds area (from which they will recover slowly).

So what does it mean for a hero to be "neutralised" for certain villain special abilities?

Heroes are considered neutralized when all of their cubes are in the wound zone.

A neutralized hero is wasting time and wasting the group time. Knowing that the missions are timed, it reduces their chance of success.
