Ok, this is not a question about rules misunderstanding... But a simple thought.
If Helo Agathon is the Admiral, he will skip the first turn, and so the Galactica don't have any admiral for the first turn. Isn't a bit weird? I mean, isn't better to give (only for the first turn) the role of admiral to the next military character (e.g. Lee Adama)? Then, from the second passes to Helo...
Stupid thing? I don't know... :)

We played once with Helo as an admiral, even though he wasn't on the ship at start. Didn't make any complications... Basicly it means you can't take admiralty away from him, since you can't throw him into brig. And nukes come late.

You still have an admiral, he just isn't on the ship. Helo's ability just keeps him from taking actions, moving, or being moved. It doesn't keep him from making decisions, contributing to skill checks, drawing Crises, or any other activities players normally perform. Yeah, he can't nuke anything, but he can still perform all other functions of the Admiral position.

But theme-wise, that's sort of a bit weird. He's stranded on Caprica... but is helping the Galactica make choices about where to jump to or what to do in case of emergencies?

We had Helo as Admiral on the first turn (Lee Adama, Helo, Roslin and Tyrol were in the mix in that order).
Although the rules don't say so, we decided that thematically Helo would be considered MIA and the title of Admiral should devolve down the ladder to Lee Adama.
When Helo returned aboard on turn 2, Lee saluted and gave the ship over to him.
