How would you counter a player that buys a crapload of nobles?

buying them first?

spam villages?

swindle away his nobles for gold?

Easy, make a fast Gold deck. Buy as much money as you can, running the game out of Provinces before the Nobles can get a good Action/Draw deck going. I usually only buy 2 Nobles, and that is usually only for the +3 Card and for the VP

Anyone who chooses Nobles for his *first* few $6 buys is basically already countering himself... Gold will get your deck up and running much faster.

My first 6 is pretty much always gold. I'd only go for a Nobles before that if there was a serious lack of +action cards.

The second or third 6 is debatable, it really depends on the kingdom set and how good my opponent is doing. If I feel I can get 3 Nobles before he'll get a province then I don't mind doing so, it keeps me even on VP and makes my deck a lot more consistent when I do start clogging it with provinces.

As for countering someone else going Nobles I don't really think there's enough info here. The other 9 decks you have will give you your options. Generally I just try to make sure the Nobles stack splits unless I see a completely better option in cheaper cards and know I'll be able to run the prov stack out faster than he can by building a deck more oriented toward province buying than deck cycling.

Spamming villages it not a way to beat any deck.

Besides Spy+Swindler, there's:

Tribute (huge when it hits, though it can be less good; also good with Spy)
Bureaucrat
Saboteur (also good with Spy)

Of course, if you're playing on BSW, 2 of those options aren't available.
