In one of the playtest notes,it's suggested that 2 players just use south island. Would you still only use 3 harbors and 1 city on that island? If so, how would the impact the fish distribution chart?

The answers to your questions are 'yes' and 'not'. There would indeed be 3 harbors (of which one is a trading harbor) and 1 town ('city' is somewhat inappropriate given the rather small population of the islands: a few thousand for the two of them together). And for fishing roles only the numbers of harbors actually used are relevant.

However, maybe using both maps for 2 players works just as well. Please try, and let me know what you think.

I solo'd a 2-player with both islands (using the real-life setup) and think it was a positive.

It allowed more development during the course of the game, because there were more segments supported by revenue sources, leading to more tracks and more farms.
