Not sure if I understand this mechanic:

If I have some goods that can be loaded to empty ships, but also other goods that can be loaded to partially filled ships, may I choose to load to a semi-filled ship, even if loading to an empty ship would result in more goods loaded?

I'm asking because I'm not sure if the last of the shipping rules applies only when there are not empty ships that could lead to a maximum load of goods:

"If a player has several kinds of goods that he can load, he may choose freely, which goods to load. He need not choose the goods that would allow him to load the most barrels".

Absolutely. You choose the type of good you want to ship first, from among the types you are currently capable of shipping. This choice is completely free and up to you and has nothing to do with how many barrels you have of that good or how large the available ships are.

You then must ship as many of that good as you can. If you have a choice of ships that still satisfy this, again, completely free choice and up to you. But it must be a ship that allows you to ship as many of it as you can.

Yes, you can choose which goods to load, here is a brief example

5 spaced ship, currently empty
6 spaced ship, loaded with 2 coffee, so 4 space left
7 spaced ship, loaded with 5 indigo, so 2 space left

you have
1 coffee, 4 corns and 6 sugars

you can either
load the 1 coffee to the 6 spaced ship
or
load 4 corns to the 5 spaced ship

This is why people's goods are visible on their boards. You look around, and any goods that you will be able to ship (more spaces than cubes) you ship last. Any goods you might lose if someone else ships theirs, you do first. If you're the only one shipping a good, grab the empty ship to block them.

This, of course, assumes that you want to ship that good. You might want to keep it in order to sell it at the trading house.
