I have only played once (enough for the game to be on my wish-list to Santa!) but recall that the Navegador was represented by a card, not a ship.

Does that help or is my memory tricking me (again!) or indeed am I barking up the wrong tree altogether?

The card gives you the extra sailing action. The orange ship marks the deadline to use that action or you forfeit it.
