If a player is named Vice President, are they considered the highest in line for the presidency? Or could a new president potentially come in (through the expansions' execution rules for example) and take over the presidency while the VP remains VP?

The Vice Presidency, as written, does not actually change the line of succession, it just makes it impossible for anyone other than the VP to be a target of an Administration check.
Yes, a new president could come in while the VP remained the VP (through executions, as you say, but also through a crisis, for example).
