Question:
The Japanese army takes control of Pulandian(hex 1011) and Tuomucheng(hex 2026) so they'll need to move through each hex between the two cities before they can use it for Rail movement.As per Rule 6.2.4. Therefore I'll need more than 2 rail head markers?

Yup. You'll have to improvise extra rail control markers in the not unlikely case the Japanese end up controling multiple disjoint pieces of rail, and/or control part of a branch.

Thanks. That's what I thought. We had a game Friday night where I cut the rail line in two places and we talked about what to do. I went to another game that had rail line end markers to mark the lines that I had control of.
