When using all low objects, high objects, and windows and doors as cover, all wound counters with a crossed out prone character, are discarded if drawn, is this correct? This is assuming that the shot came from within the target's FOV.

Another question: a prone character has less cover than a character using low objects, high objects, and windows and doors as cover. A prone character is still subject to leg graze, shoulder hits, or even serious chest wounds, this is to say, all wound counters without the crossed out prone character, is this correct?

Yes a prone character discards all wound counters with a crossed out prone graphic. Being prone is not as safe as using solid cover. It is possible to get leg, chest and other hits whilst prone - as the characters are assumed not to be completely static.
