Of the hex and counter variety of wargames are there any that are not of the historical battles theme? I'm wondering if there is something with a science fiction or fantasy theme but the detail and depth of a good wargame. Anyone know of anything?

Nuklear Winter '68 is an alternative history, fantasy, scifi wargame.
Where germany was bombed with atombombs, but the third reich has survived in (very big) vaults. A third faction with mutated creatures, the Black Hand, appeared after that also. Now the 3 factions, Nato, Third Reich and Black Hand make it out in an hostile environment.

The new box cover:

And here some unit counters:

This game is very sick, in a positive way!

Should be out in January.

Star Fleet Battles
Federation & Empire
Renegade Legion: Centurion – Blood & Steel, et al.
BattleTech
Dragons of Glory

These are simpler, but they definitely have a lot of wargaming roots:
Ogre
Star Viking
Grav Armor
Mayday

Yeah, there are hundreds. E.g. search geeklists for "fantasy wargames" and similar search terms.

Which is to say, science fiction and fantasy are not in fact ..... unusual themes.

Tomorrow the World is one of many in an alternate history genre. It is a post WWII game which the Allies lost and is of Germany and Japan fighting for the world.

Star Fleet Battles (or the newer games with similar systems)
Space Infantry -- solitaire
Struggle for the Galactic Empire -- solitaire
Starship Troopers -- sadly long out-of-print
Chitin: I -- sadly long out-of-print
TimeTripper -- sadly long out-of-print
Berserker -- sadly long out-of-print

If you can find them, these might also fit what you are looking for, although not quite what you wrote:
Duel of Ages
Heroscape
BattleLore
Wizard Kings
Forlorn: Hope
Gears of War: The Board Game

One that immediately came to mind for me was Federation & Empire. An epic hex and counter wargame.

I have wanted to play Ogre or GEV for a long time. The frustrating thing is the focus on minis, but the game is apparently playable without them.

I don't understand why Naval or non-historical HAS to be done with minis. I'd play fiction games if they just had good rules and didn't require me to waste time and space with pieces.
I would buy all of the Battles of Westeros series tomorrow if they came in block format, like Command and Colors does.

GMT has [geekurl=http://www.gmtgames.com/p-370-fury.aspx]a game called Fury[/geekurl] in its P500 lineup which will play like Manoeuvre but will use a fictional theme.

Perfectly playable as a hex-and-counter wargame, which is how it was originally published and most of of its editions were with counters!

Nor I.

But indeed there are plenty of naval and nonhistorical games that use counters, not miniatures.

I have a few naval games that are counter-based. War Galley, which rocks, and Serpents of the Seas, which I haven't played yet but want to. Great War at Sea I also enjoy but it's hard to find opponents for that.

If I could see a game from a fictional concept, it would be in the vein of the GBoH or Musket and Pike series. Battles that could have happened. Either for the battles that would have been fought as a consequence of a famous battle going the other way, or something even bigger:
The 16th Century has all kinds of possibilities for wars that almost happened, and this was enough to make the popular Here I Stand, but I would like to see Spain in its prime up against whoever could have challenged it. Or maybe if the Spanish had tried to colonize Japan after the missionaries got thrown out instead of colonizing the Philippines. Samurai at their peak of military efficiency vs the most powerful empire in the world: it would possibly be a great game. More interesting by far than some of the 1945 invasion of Japan ideas out there.

I've been thinking about picking up a copy but have concerns about how good it is as a wargame. From comments I've read I get the impression that this is more of an experience game than a well made wargame and depends a lot on how familiar you are with the fantasy universe. I wouldn't have a problem with that if not for my ignorance of the universe and the cost of the game.

Everything you need to know to play well is in the rulebook. I think it was very good.

If these have been mentioned, I missed 'em:

Imperium (you want one of the GDW versions, not the re-make)
Web and Starship
Bloodtree Rebellion
Albion: Land of Faerie

There's also the new one from GMT that's being re-printed: Space Empires: 4X.

I want it regardless of how good a game it is,
because I love glorantha. All the same, it's just
too damned expensive.
