The game is ordered (cheapest at MolibobToys on Amazon.co.uk) and I downloaded the rules to get ahead, but these questions popped up:

1) Do I have to finish the stage for all the riders/peloton or is the stage stopped when the first rider crosses the finish line?

2) How do you count lost time for the riders?

Unless you choose some variant or house rules for a tour, then to do a "tour" follows the "Stage races" rules at the end of the rulebook.

1) Since for each rider you have to count the number of delay turns in relation to the stage winner, this means you have to finish all the riders.

2) If by Lost time you mean the delay turn mentioned in the rulebook, it is simply the number of turns after the winner, it took a rider to finish. You do not count "time" in minutes but in turns.
If you have Giro d'Italia you could use the qualification hexagon from there to keep track, otherwise some notebook will do just fine.
