Our company runs a few websites for magazines we publish. We have several banner ads on each. Up to now I've used a javascript image rotation system to display those ads, but it's been suggested that I use Google Ad Manager instead. When checking that out I saw the Google Ad Manager is also Doubleclick, which is something that I've seen many times as a red flag in Malware reports.

My question is would switching to that system cause some problems, and what might those be?

Are these internal advertisements or will you be using the adsense/adwords network too? The malware is most likely coming from the out side advertisers. If this is just to serve up "house" ads then you should be fine.

Not sure, but Doubleclick may be showing up as malware because it uses tracking cookies.
