Any and all of them can be used with any miniatures you like. Just pick a set of rules that work the way you like.

Future War Commander is an easy to learn system and actually includes 41 army lists that cover stats for hundreds of different minis from 15 different publishers.

What scale are you looking for? Infantry squads/individual vehicles or something higher level like platoon or company sized stands?

These two are also available free on the Net, last I checked:
Epic Armageddon: Yes, it's GW. But you don't need to buy their figures if you don't want to. (I find their plastic to be a good deal, and have enough vehicles from earlier incarnations of the game to get by.)
Net Epic (http://www.netepic.org/): Based on the second edition of GW's 6mm rules, but now heavily modified. Technically I've only played 2nd edition, but that was fun.

I want to try Command Horizon, but haven't yet so I don't know if I can recommend it. Much higher level than the other games, which is intriguing to me.
