Some of the evolutions are using the counters.

The counters are used when a specific Power Up card is put into play.

For example, Alienoid has two cards that require counters. One card will require 3 space ship tokens and the other requires 3 alien symbol tokens. Basically, you get to use that ability listed on the card 3 times. Each time removing a token. Once all tokens are used, the card is discarded.

Plus there are counters in the base game for effects caused to other monsters by cards, e.g. poison spit. These then sit on that monsters card until they are resolved or the moster dies.
