Supers are cool, but seldom have much to do with leveling or earning money.

I'm not a big fan of super-powered human fantasy, but I like the science fiction nature of robots and aliens.

Gaining XP and leveling up could work very easily.
Maybe the player characters start the game just learning of their super powers, and as they level up, their powers get stronger and more advanced and they can learn more powers, etc. I'd agree the money-gain isn't necessarily very superpower minded. Maybe instead of earning money, they earn reputation points, and that can be the currency they use to acquire stuff.

Since this is intended to be an RPG, I think it would be cool if the game revolved around missions or goals the players have to accomplish instead of just a basic combat game fighting the bad guys.

It's hard to give advice when there is no game to show. Why not start by making the game generically and see what genre fits with the gameplay?

Medieval (Knights, mages, etc).

The other suggestions would all be a complete turn off, super heroes more than most.
