What must I do when I "throw away" a card?
Discard it?
Put it back in the box, out of the game?

As the previous posts have said, remove it from the game.

'Throwing away' is explicitly different from discarding in that respect. It removes the card entirely from your Deed Deck so that it will not be available to you in future game rounds.

Not necessarily. Many deck building games suggest thinning the deck provides less randomness and more executable planning, and with a careful choice of cards to throw away and to add to the deck you can make your hands more efficent.

Mage Knight builds in the mechanic of first person calling end of round once they run out of cards in hand or in the deed deck. You can place a strong blow in the heart of an opponent's strategy by rushing the end of a round before he can get out a set of key cards.

Ugh, don't remind me!
The only times I don't win this game is when my opponent keeps rushing towards the end of a Round, leaving me with my best cards at the very bottom...
